Phase 2 of #3660 / ADR-3660. Routes both lifecycle verbs through the
Runtime Artifact Layout Module landed in Phase 1 (#3663):
- Add installRuntimeArtifacts(runtime, configDir, scope, resolvedProfile)
and uninstallRuntimeArtifacts(runtime, configDir, scope) as the public
orchestrators. Both pre-prune stale gsd-* entries before staged copy;
installRuntimeArtifacts brackets the prune+copy with preserveUserArtifacts /
restoreUserArtifacts so user-owned content (e.g. gsd-dev-preferences) survives
wipe-and-replace for claude/qwen/hermes runtimes.
- Add applyRuntimeContentRewritesInPlace as the per-runtime path/branding
post-stage step (preserves byte-output equivalence with the legacy
copyCommandsAs* pipeline, including Qwen/Hermes branding rewrites).
- Add _copyStaged, _removeGsdEntries kind-aware filesystem helpers.
- Add _runLegacyInstallMigrations, _runLegacyUninstallCleanup as thin
dispatchers over existing ADR-0008 legacy migrations (Hermes flat->nested
per #2841, dev-preferences-as-skill per #2973). For Hermes, also clean up
the intermediate skills/gsd/gsd-*/ layout that pre-Phase-2 installs left
on disk.
- Delete the 9 copyCommandsAs*Skills functions (Codex / Cursor / Windsurf /
Trae / CodeBuddy / Copilot / Claude / Antigravity / Augment) and the
_copyCommandsAsSkillsViaConverter helper. All test entry points migrated
to call installRuntimeArtifacts directly through the unified seam.
- Collapse the 9-branch uninstall ladder to one uninstallRuntimeArtifacts
call plus preserved non-layout side-effects (Codex TOML, Copilot
instructions, hooks).
- Unify install dispatcher: a single _isSkillsRuntime gate routes all 11
skills runtimes through installRuntimeArtifacts for both full and core/
minimal profiles. Removes 11 per-runtime if-else branches (3 minimal-mode
shim branches + 8 dead after-the-gate branches).
Net delta on bin/install.js: 11,495 -> 11,174 (-321 LOC).
New tests:
- tests/install-uninstall-layout-loop.test.cjs (34 tests) - per-runtime
fixture assertions on install/uninstall/legacy-migration ordering.
- tests/install-hermes-regressions.test.cjs (6 tests) - covers the six
defects surfaced by iterative review: Hermes upgrade leaves stale dirs,
--hermes --profile=core fall-through, --qwen --profile=core fall-through,
minimal-mode dev-preferences migration skipped (Hermes/Qwen/Claude-global),
and ordering bug in _runLegacyInstallMigrations.
Existing tests (10,038 prior + 40 new) all green: 10,078/10,078 pass.

CodeRabbit surfaced one outstanding inline finding plus an outside-diff
finding and a finer point on two already-remediated sites; all addressed:
1. (inline, Minor) runtime-slash.cjs:31 — a degenerate input like `/gsd:`,
`gsd:`, or `gsd-` normalizes to empty and the previous fallback returned
the original colon-form input, reintroducing the deprecated shape the
module exists to suppress. Now returns `''` (empty string) so callers
see "no command" instead of an unroutable string. Also catches
whitespace-only inputs the same way. New unit tests pin the contract.
2. (inline, Major) drift.cjs library purity — the earlier remediation
passed `projectDir` into `detectDrift` and re-resolved runtime inside the
library. CodeRabbit (correctly) flagged this as breaking the module's
pure-library contract. detectDrift now accepts `input.runtime` directly;
verify.cmdVerifyCodebaseDrift resolves the runtime once and passes the
literal name in. drift.cjs no longer reads env or config at all.
3. (duplicate inline, Minor) gsd2-import.cjs:475 — when
`gsd2-import --path <dir>` targets a project that isn't the process
cwd, the preview command was formatted for the wrong runtime.
buildPreview now receives the resolved `projectDir` (the same one
used to find the .gsd/ root) instead of the raw `cwd`.
4. (outside-diff, Minor) tests/copilot-install.test.cjs:1-5 — the
`allow-test-rule: integration-test-input` rationale block specifically
named verify.cjs as the fixture, but #3584 changed that test to use a
synthetic input. Comment now describes the real shape of the file's
readFileSync usage (commands/, agents/, install.js source inputs to
the installer/converter functions under test) and notes the synthetic
substitution for the bin/lib path.
Full suite: 9366/9366 pass (+1 new test). Lint clean.

Introduce `runtime-slash.cjs` as the single source of truth for emitting
GSD slash-command references in user-facing runtime output and persisted
artifacts. `formatGsdSlash(commandName, runtime)` produces `/gsd-<cmd>`
for skills-based runtimes (Claude/Cursor/OpenCode/Kilo/etc.) and
`$gsd-<cmd>` for Codex. The deprecated `/gsd:<cmd>` colon form is never
emitted — pasting a recommended-action command into Claude Code now
routes correctly instead of failing with `Unknown command`.
Wired into the high-impact emitters identified in #3584:
- `init.cjs` `cmdInitManager` recommended_actions[].command (the
original failure path in the bug report) plus the no-ROADMAP /
no-STATE error hints.
- `phase.cjs` `cmdPhaseAdd`, `cmdPhaseAddBatch`, `cmdPhaseInsert` —
ROADMAP.md `Plans:` references now persist the routable form
instead of the legacy colon form.
- `verify.cjs` `cmdValidateHealth` — every fix-hint addIssue() call
(E001/E002/E003/E004/E005, W002/W003/W008/W009/W011/W016/W018) and
the persisted STATE.md regenerate / MILESTONES.md backfill notes.
- `milestone.cjs` `cmdMilestoneComplete` — Operator Next Steps tail
rewrite.
- `validate-command-router.cjs` — `validate context` recommendation
strings for WARNING/CRITICAL utilization bands.
- `workstream.cjs` — missing .planning hint.
- `profile-output.cjs` — `generate-claude-md` workflow enforcement
block, project/skills fallbacks, profile placeholder, and the
dev-preferences refresh hints.
- `drift.cjs`, `gsd2-import.cjs`, `commands.cjs scaffold context` —
remaining one-off persisted references.
Runtime detection: `resolveRuntime(projectDir)` reads
`process.env.GSD_RUNTIME` first, then a side-effect-free direct read of
`.planning/config.json` (NOT `loadConfig`, which would normalize legacy
keys and re-write the file just to read the runtime name).
Tests:
- `tests/bug-3584-runtime-slash-formatter.test.cjs` — 22 unit tests
covering the pure formatter and resolver (hyphen vs codex, prefix
normalization, defensive returns, env/config/default chain).
- `tests/bug-3584-runtime-slash-emitters.test.cjs` — 6 integration
tests exercising `init manager`, `phase add` (via the structured
`roadmap get-phase` payload to avoid raw-text matching on the
on-disk artifact), `validate health`, `validate context`, and the
codex variant.
- Existing tests updated to assert the new contract: validate-context
recommendations, claude-md workflow block, milestone complete
Operator Next Steps. Copilot-install engine-conversion test now
asserts against a synthetic input since bin/lib/*.cjs no longer
contains literal `/gsd:` references for the install-time converter
to rewrite.
INVENTORY.md and INVENTORY-MANIFEST.json updated for the new module
(64 CLI modules shipped, +1).

PR #2824 consolidated 86 skills into ~58, removing the standalone
/gsd-reapply-patches command and folding it into a flag on /gsd-update
(/gsd-update --reapply). The 1.39.1 hotfix (#2954) updated help.md
but missed three other surfaces that still recommended the dead form:
1. bin/install.js reportLocalPatches() — runtime emitter shown after
every install with backed-up patches. All branches updated:
- claude/opencode/kilo/copilot: /gsd-update --reapply
- gemini: /gsd:update --reapply
- codex: $gsd-update --reapply
- cursor: gsd-update --reapply (mention the skill name)
2. get-shit-done/workflows/update.md — Step 4 prose and the
check_local_patches block both referenced /gsd-reapply-patches.
Replaced with /gsd-update --reapply (with backticks around the
command per CR feedback for copy/paste UX).
3. Localized docs (en/ja-JP/ko-KR/zh-CN) — 14 files across
ARCHITECTURE.md / COMMANDS.md / FEATURES.md / INVENTORY.md /
USER-GUIDE.md / manual-update.md still listed the removed command.
Tests:
- bug-3010-reapply-patches-references.test.cjs (4 tests): scans
bin/install.js's reportLocalPatches body, every workflow file, and
every doc (excluding CHANGELOG history and help.md's deprecation
notice) for the removed command form, and verifies each runtime
branch emits the consolidated form via captured console output.
- tests/copilot-install.test.cjs:1081-1115 — stale assertions that
hard-coded the removed string updated to assert /gsd-update --reapply.
Verification: 115/115 pass across both files.

* test(#3010): broaden dead-command scan + tighten runtime exact-match
CodeRabbit follow-up findings on #3012:
1. Workflow + docs scans only matched "/gsd-reapply-patches", missing
the gemini ("/gsd:reapply-patches") and codex ("$gsd-reapply-patches")
spellings. A regression that re-introduced either form in localized
docs would have passed silently. Extracted a DEAD_COMMAND_PATTERNS
array + findDeadCommands() helper used by both scans, so all three
removed forms are checked uniformly. Match output also reports which
spellings hit, for faster diagnosis.
2. reportLocalPatches runtime test asserted output.includes('update --reapply'),
which is too loose — a malformed prefix like '/gsd:update --reapply' on
the claude branch would have passed. Replaced with an exact
{runtime → expected token} map covering all 7 branches:
claude/opencode/kilo/copilot → /gsd-update --reapply
gemini → /gsd:update --reapply
codex → $gsd-update --reapply
cursor → gsd-update --reapply
Negative assertion also runs DEAD_COMMAND_PATTERNS against output for
every runtime, so dead forms can't slip in regardless of branch.
Verification: 4/4 pass on bug-3010-reapply-patches-references.test.cjs.
* test(#3010): add prefix-absence guard for cursor runtime (CR follow-up)
CodeRabbit (Minor): the cursor expected token "gsd-update --reapply" is
a substring of every prefixed form ("/gsd-update --reapply" for claude/
opencode/kilo/copilot, "\$gsd-update --reapply" for codex). The positive
output.includes(expectedToken) check therefore can't distinguish correct
cursor output from a regression where the installer emits a prefixed
form for cursor — both pass the substring check.
Add an explicit prefix-absence assertion for cursor that fails if any
of /, \$, or : appears immediately before "gsd-update --reapply" in
output. The gemini form ("/gsd:update --reapply") doesn't share the
substring (gsd:update vs gsd-update) so it's already caught by the
positive includes failing on cursor's expected bare token.
Verification: 4/4 pass.

Six emission sites in `bin/install.js` re-wrote the description without
quoting, while the Claude variant (`convertClaudeCommandToClaudeSkill`)
already routed it through `yamlQuote`. Brought all six in line:
- convertClaudeCommandToCopilotSkill
- convertClaudeAgentToCopilotAgent
- convertClaudeCommandToAntigravitySkill
- convertClaudeAgentToAntigravityAgent
- convertClaudeCommandToTraeSkill
- convertClaudeCommandToCodebuddySkill
Each now wraps the value in `yamlQuote(...)` so any leading character is
parser-safe.
Regression test (tests/bug-2876-skill-frontmatter-quote.test.cjs) drives
the four command converters and two agent converters through the
reporter's exact "[BETA] …" description plus a grab-bag of YAML flow
indicators, asserting the emitted `description:` value is a quoted YAML
scalar. Also round-trips the value through `JSON.parse` for converters
that don't apply runtime-name substitution to confirm fidelity.
Updated 7 pre-existing substring assertions in copilot-install.test.cjs
and antigravity-install.test.cjs that hard-coded the unquoted form.
Round trip: 5893/5893 pass on `npm test`.

* test(#2876): structurally parse frontmatter instead of substring-grep
Addresses CodeRabbit's two nitpicks on PR #2881: the pre-existing
substring assertions in copilot-install.test.cjs (4 sites) and
antigravity-install.test.cjs (3 sites) only got bumped from the unquoted
form (`description: Diagnose...`) to the quoted-prefix form
(`description: "Diagnose...`). Both are still raw-string checks against
rendered YAML and drift on any quoting/order change — exactly what the
project's CONTRIBUTING.md "no-source-grep" testing standard exists to
prevent.
Add `parseFrontmatter()` to tests/helpers.cjs — a small parser that
handles the YAML scalar forms the install converters emit (double-quoted
JSON, single-quoted with `''` escape, bare). Throws if the content has
no closed `---` block so a regression in the emitter shape fails loudly
rather than silently returning {}.
Refactor the 7 description-substring sites to compare on parsed values:
the assertion now reads as `fm.description === 'Diagnose planning
directory health'` rather than `result.includes('description: "Diagnose
planning directory health')`. Same coverage of the #2876 quoting
behavior, no coupling to byte-level quote style.
`npm test`: 5893/5893 pass.

* test(#2876): make parseFrontmatter delimiter check CRLF/whitespace tolerant
CR nitpick on PR #2881 (review at 03:08:08Z): parseFrontmatter()
splits on '\n' and compares each line strictly to '---'. A
Windows-authored skill file (CRLF endings) leaves a trailing '\r'
on every line, so '---\r' fails the equality check, and the helper
throws "no closed --- block" on perfectly valid input. Same problem
with whitespace-padded delimiter lines.
Switch to splitting on /\r?\n/ and comparing the trimmed line.
Helper is used by tests/copilot-install.test.cjs and
tests/antigravity-install.test.cjs, so this also de-flakes those
suites on Windows runners.

Adds scripts/lint-no-source-grep.cjs — a static linter that detects readFileSync
on .cjs source files in tests without an allow-test-rule annotation. Wires it
into CI as a new lint-tests job in test.yml and as npm run lint:tests.
Resolves all 9 existing violations across the test suite:
- Rewrites workspace routing tests (3) as behavioral runGsdTools calls that
verify each command is router-recognized (exit != "Unknown init workflow")
- Adds allow-test-rule annotations with explanatory comments to 7 legitimate
structural tests: architectural invariants (locking, orphan-worktree),
structural regression guards (milestone-regex-global), docs-parity
(config-field-docs), integration-test-input (copilot-install), and
structural-implementation-guards (bug-1891, discuss-mode)
Updates CONTRIBUTING.md Testing Standards section with:
- "Prohibited: Source-Grep Tests" section with the before/after pattern,

Four execFileSync installer calls in copilot-install.test.cjs deleted
GSD_TEST_MODE but omitted --no-sdk, triggering the fatal installSdkIfNeeded()
path in test.yml CI where npm global bin is not on PATH.
Partial fix in e213ce0 patched three hook-deployment tests but missed
runCopilotInstall, runCopilotUninstall, runClaudeInstall, runClaudeUninstall.
Also adds tests/sdk-no-sdk-guard.test.cjs: a static analysis guard that
scans test files for subprocess installer calls missing --no-sdk, so this
class of regression is caught automatically in future.

- gsd-doc-classifier: reads one doc, writes JSON classification
({ADR|PRD|SPEC|DOC|UNKNOWN} + title + scope + cross-refs + locked).
Heuristic-first, LLM on ambiguous. Designed for parallel fan-out per doc.
- gsd-doc-synthesizer: consumes all classifications + sources, applies
precedence rules (ADR>SPEC>PRD>DOC, manifest-overridable), runs cycle
detection on cross-ref graph, enforces LOCKED-vs-LOCKED hard-blocks
in both modes, writes INGEST-CONFLICTS.md with three buckets
(auto-resolved, competing-variants, unresolved-blockers) and
per-type intel staging files for gsd-roadmapper.
Also updates docs/ARCHITECTURE.md total-agents count (31 → 33) and the
copilot-install expected agent list.

patterns before planning, producing PATTERNS.md with per-file analog
assignments and code excerpts. Integrated into plan-phase workflow as
Step 7.8 (between research and planning), controlled by the

Cline was documented as a supported runtime but was absent from
bin/install.js. This adds full Cline support:
- Registers --cline CLI flag and adds 'cline' to --all list
- Adds getDirName/getConfigDirFromHome/getGlobalDir entries (CLINE_CONFIG_DIR env var respected)
- Adds convertClaudeToCliineMarkdown() and convertClaudeAgentToClineAgent()
- Wires Cline into copyWithPathReplacement(), install(), writeManifest(), finishInstall()
- Local install writes to project root (like Claude Code), not .cline/ subdirectory
- Generates .clinerules at install root with GSD integration rules
- Installs get-shit-done engine and agents with path/brand replacement
- Adds Cline as option 4 in interactive menu (13-runtime menu, All = 14)
- Updates banner description to include Cline
- Exports convertClaudeToCliineMarkdown and convertClaudeAgentToClineAgent for testing
- Adds tests/cline-install.test.cjs with 17 regression tests
- Updates multi-runtime-select, copilot-install, kilo-install tests for new option numbers

* fix: resolve#1656 and #1657 — bash hooks missing from dist, SDK install prompt
#1656: Community bash hooks (gsd-session-state.sh, gsd-validate-commit.sh,
gsd-phase-boundary.sh) were never included in HOOKS_TO_COPY in build-hooks.js,
so hooks/dist/ never contained them and the installer could not copy them to
user machines. Fixed by adding the three .sh files to the copy array with
chmod +x preservation and skipping JS syntax validation for shell scripts.
#1657: promptSdk() called installSdk() which ran `npm install -g @gsd-build/sdk`
— a package that does not exist on npm, causing visible errors during interactive
installs. Removed promptSdk(), installSdk(), --sdk flag, and all call sites.
Regression tests in tests/bugs-1656-1657.test.cjs guard both fixes.

Bug 1: step 15 sync-flag check only guarded against --auto, causing
_auto_chain_active to be cleared when plan-phase is invoked without
--auto in ARGUMENTS even though a --chain pipeline was active. Added
--chain to the guard condition, matching discuss-phase behaviour.
Bug 2: UI Design Contract gate (step 5.6) always exited the workflow
when UI-SPEC was missing, breaking the discuss --chain pipeline
silently. When _auto_chain_active is true, the gate now auto-invokes
gsd-ui-phase --auto via Skill() and continues to step 6 without
prompting. Manual invocations retain the existing AskUserQuestion flow.

Bring the latest main branch updates into feat/kilo-runtime-support while preserving KILO_CONFIG resolution, Kilo agent permission conversion, and relative .claude path rewrites.
Since #1540 migrated Claude Code to skills/ format, the installer may
not create commands/gsd/ anymore. The test needs to ensure the
directory exists before writing the user file into it.

The autonomous workflow previously had two extremes: full auto-answer
mode (--auto discuss, lean context but no user input) or manager mode
(interactive but bloated context from accumulating everything inline).
The --interactive flag bridges this gap:
- Discuss runs inline via gsd:discuss-phase (asks questions, waits for
user answers — preserving all design decisions)
- Plan and execute dispatch as background agents (fresh context per
phase — no accumulation in the main session)
- Pipeline parallelism: discuss Phase N+1 while Phase N builds in the
background
This keeps the main context lean (only discuss conversations accumulate)
while preserving user input on all decisions. Particularly helpful for
users hitting context limits with /gsd:manager on multi-phase milestones.

Also adds --only N flag parsing to the upstream workflow (previously only

The hardcoded EXPECTED_SKILLS and EXPECTED_AGENTS constants broke CI
on every PR that added or removed a command/agent, because the count
drifted from the source directories. Every open PR based on the old
count would fail until manually updated.
Now computed at test time by counting .md files in commands/gsd/ and
agents/ directories — the same source the installer reads from. Adding
a new command automatically updates the expected count.

Three non-blocking findings from the adversarial re-review of the
workstream namespacing PR, addressed as a follow-up:
1. setActiveWorkstream now validates names with the same regex used
at CLI entry and cmdWorkstreamSet — defense-in-depth so future
callers can't poison the active-workstream file
2. Replaced tautological test assertion (result.success || !result.success
was always true) with actual validation that cmdWorkstreamSet returns
invalid_name error for path traversal attempts. Added 8 new tests
for setActiveWorkstream's own validation.
3. Updated stale comment in copilot-install.test.cjs (said 31, actual 56)

The interactive prompt now accepts comma-separated or space-separated
choices (e.g., "1,4,6" or "1 4 6") to install multiple runtimes in
one go, without needing --all or running the installer multiple times.
- Replaced if/else-if chain with runtimeMap lookup + split parser
- Added hint text: "Select multiple: 1,4,6 or 1 4 6"
- Invalid choices silently filtered, duplicates deduplicated
- Empty input still defaults to Claude Code
- Choice "8" still selects all runtimes
Tests: 10 new tests covering comma/space/mixed separators,
deduplication, invalid input filtering, order preservation,
and source-level assertions.

Add /gsd:manager — a single-terminal dashboard for managing milestones.
Shows all phases with visual status indicators (D/P/E columns), computes
recommended next actions, and dispatches discuss inline while plan/execute
run as background agents.
Key behaviors:
- Recommendation engine prioritizes execute > plan > discuss
- Filters parallel execute/plan when phases share dependency chains
- Independent phases (no direct or transitive dep relationship) CAN
run in parallel — dependent phases are serialized
- Dashboard shows compact Deps column for at-a-glance dependency view
- Sliding window limits discuss to one phase at a time
- Activity detection via file mtime (5-min window) for is_active flag

Add codebase-first assumption-driven alternative to the interview-style
discuss-phase. New `workflow.discuss_mode: "assumptions"` config routes
to a separate workflow that spawns a gsd-assumptions-analyzer agent to
read 5-15 codebase files, surface assumptions with evidence, and ask
only for corrections (~2-4 interactions vs ~15-20).
- New gsd-assumptions-analyzer agent for deep codebase analysis
- New discuss-phase-assumptions.md workflow (15 steps)

Three new commands for managing isolated GSD workspaces:
- /gsd:new-workspace — create workspace with repo worktrees/clones
- /gsd:list-workspaces — scan ~/gsd-workspaces/ for active workspaces
- /gsd:remove-workspace — clean up workspace and git worktrees
Supports both multi-repo orchestration (subset of repos from a parent
directory) and feature branch isolation (worktree of current repo with
independent .planning/).
Includes init functions, command routing, workflows, 24 tests, and
user documentation.

Surfaces outstanding items across all prior phases so nothing is forgotten.

Three commands reimplemented from positively-received community PRs:
1. /gsd:review (#925) — Cross-AI peer review
Invoke external AI CLIs (Gemini, Claude, Codex) to independently
review phase plans. Produces REVIEWS.md with per-reviewer feedback
and consensus summary. Feed back into planning via --reviews flag.
Multiple users praised the adversarial review concept.
2. /gsd:plant-seed (#456) — Forward-looking idea capture
Capture ideas with trigger conditions that auto-surface during
/gsd:new-milestone. Seeds preserve WHY, WHEN to surface, and
breadcrumbs to related code. Better than deferred items because
triggers are checked, not forgotten.
3. /gsd:pr-branch (#470) — Clean PR branches
Create a branch for pull requests by filtering out .planning/
commits. Classifies commits as code-only, planning-only, or mixed,
then cherry-picks only code changes. Reviewers see clean diffs.
All three are standalone command+workflow additions with no core code
changes. Help workflow updated. Test skill counts updated.
797/797 tests pass.
New lightweight command for tasks too small to justify planning overhead:
typo fixes, config changes, forgotten commits, simple additions.
- Runs inline in current context (no subagent spawn)
- No PLAN.md or SUMMARY.md generated
- Scope guard: redirects to /gsd:quick if task needs >3 file edits
- Atomic commit with conventional commit format
- Logs to STATE.md quick tasks table if present
Complements /gsd:quick (which spawns planner+executor) for cases where
the planning overhead exceeds the actual work.
